I don’t know enough about the others to say for them, but Kansas City for the Midwest / Central Time district, it’s right near the center.
This is suspisciously absent of the South and Sothwest.

Why does the Midwest and Mountain West get region, but not the South and Southwest?

So these administrative regions roughly correspond with time zones, I take it? In that case, I would trade Seattle for San Francisco and trade New York for DC, and (as much as it pains me to say it) Chicago to St. Louis, just to make each capital as central as possible.
Atlantic: DC
Midwest: Chicago
Mountain West: Denver
Pacific: Sacramento
Pacific: Truckee, California.
Mountain: Grand Junction, Colorado
Midwest: Lincoln, Nebraska
East coast/Atlantic: Dover, Delaware.
Honorable mentions:
Southwest: Las Cruces, New Mexico
South East: Chattanooga, Tennessee
Gulf Coast: Gulfport, Mississippi
Gotta keep them capitals (relatively) small as to not have too much governing influence based on population, and gotta keep ‘em somewhat centrally located.

I don’t like the primate city of the region also doubling as the regional capital but I am ok with a secondary city taking on the role as the regional capital.
If the Midwest capital isn’t in Texas, we secede. Final offer.
To make it maximally inconvenient, I’d go with San Diego CA, Bozeman MT, McAllen TX, and Jacksonville FL.

In true U.S. custom, we should immediately disqualify the most populous cities in each region.

I’ll pick the nearest municipality to the geographic center of each region, even if it’s a town of 500 people with two gas stations and one stoplight.
Denver can’t be the capital of the Mountain West it is in the Midwest.
